So focusing on the main body, you would have all the code chunks in the center (to allow the user to focus and not break reading with side-scan).

Switch off showing code as a default and use a cookie, or localStorage to remember if users want to see code or not; perhaps toggle one at a time, but more useful IMHO expand all code at once.

I would also suggest having the ability to navigate to specific sections in isolation rather than one long page with lots of elements, perhaps using left and right cursor keys to navigate to sub-sections

What to do with empty space?
Nothing, you need more empty space and pages that are not as deep IMHO, as it's more bandwidth to deliver as-is; longer to get to content for first-time visitors etc
